Changed or Deleted a Previously Reconciled Transaction in QuickBooks® Online? Here’s What to Do!

You finished your bank reconciliation last month, everything balanced to $0.00, and you moved on.
Then you start this month’s reconciliation and QuickBooks® Online gives you a message you definitely did not want to see:
“Your beginning balance is off.”
What happened?
One of the most common causes is that a transaction that had already been reconciled was changed, deleted, moved, or marked as unreconciled after the reconciliation was completed. According to Intuit, changing or deleting a previously reconciled transaction changes the ending balance of the prior reconciliation, which then affects the beginning balance of the next reconciliation.
The good news is that this can usually be fixed.
The important thing is to fix it correctly rather than simply forcing the current reconciliation to balance.
First: Don’t Panic—and Don’t Force the Reconciliation
When QuickBooks® Online tells you that your beginning balance is incorrect, resist the temptation to immediately create an adjustment just to make the difference disappear.
A reconciliation discrepancy is telling you something.
Your first job is to determine what changed and why.
If the account reconciled correctly before, there is usually a transaction—or several transactions—behind the problem.
Common causes include:
A previously reconciled check or expense was deleted.
The amount of a reconciled transaction was changed.
The transaction date was changed.
The transaction was moved to another bank or credit card account.
A deposit was changed or deleted.
Someone changed the reconciliation status from R — Reconciled.
A transaction was voided after being reconciled.
A prior reconciliation was undone.
Intuit specifically identifies edited, deleted, moved, or unreconciled transactions as potential causes of beginning-balance problems.
Step 1: Look at the Reconciliation Discrepancy
When you begin reconciling an account in QuickBooks® Online and the beginning balance does not agree with the previous reconciliation, QuickBooks® may display a message indicating that the account isn't ready to reconcile.
Look for the option:
“We can help you fix it.”
Selecting that option opens the Reconcile Discrepancy Report, which can help identify transactions that have been changed since they were originally reconciled.
Take your time here.
Do not start changing transactions simply because they appear on the discrepancy report. First determine what happened to each transaction.
Step 2: Use the Audit Log
The Audit Log is one of the most valuable troubleshooting tools in QuickBooks® Online.
It can help answer questions such as:
Who changed the transaction?
When was it changed?
What was the original amount?
What was the new amount?
Was the transaction deleted?
Was the reconciliation status changed?
To access it, go to:
Settings ⚙️ → Under the Tools column, select Audit Log
You can filter the Audit Log by user, date, and event to narrow down your search.
QuickBooks® Online also tracks changes involving reconciliations, allowing you to determine who made changes to reconciled transactions or reconciliation reports.
This is especially useful when several people have access to the company file.
Remember: the objective isn't necessarily to determine who made a mistake. The objective is to determine what changed so you can put the accounting records back where they belong.
What If the Amount of a Reconciled Transaction Was Changed?
Suppose you reconciled a check for:
$425.00
Someone later edits that check and changes it to:
$452.00
The bank statement still shows $425.00.
Your previous reconciliation may now be off by:
$27.00
Before changing anything, use the Audit Log or transaction history to determine what the transaction looked like when it originally cleared the bank.
If the change was accidental, restore the transaction to the correct amount.
Also verify other important information, including:
Bank or credit card account
Transaction date
Payee
Category or account
Amount
Payment method
Other transaction details
Once the transaction is corrected, check the reconciliation again.
If that was the only discrepancy, your beginning balance may return to the correct amount.
What If a Previously Reconciled Transaction Was Deleted?
This situation requires a little more work.
A deleted transaction in QuickBooks® Online cannot simply be restored.
However, QuickBooks® keeps information about the deleted transaction in the Audit Log. You can use that information to recreate the transaction. Intuit specifically recommends locating the deleted transaction in the Audit Log and manually re-entering it using the original transaction information and date.
Find the Deleted Transaction
Go to:
Settings ⚙️ → Audit Log
Use the filters to narrow your search.
Once you find the deleted transaction, select View under its history to see the available information.
Make note of the original:
Transaction type
Date
Payee or customer
Bank or credit card account
Category or account
Amount
Memo
Other relevant information
Then recreate the transaction as closely as possible to the original.
For example, if someone deleted a reconciled expense, create a new expense using the original information.
The Recreated Transaction Is Not Reconciled Yet
This is an important point.
Recreating a deleted transaction does not automatically restore its previous reconciliation status.
The new transaction may be financially correct, but QuickBooks® Online doesn't automatically know that it was part of a reconciliation you completed months ago.
After recreating the transaction, locate it in the appropriate bank or credit card register.
Then verify that the transaction matches the original bank statement.
If everything is correct, you may need to change its reconciliation status back to:
R — Reconciled
Intuit's current guidance for accidentally deleted reconciled transactions specifically instructs users to recreate the transaction and then locate it in the register and mark it as reconciled.
Once corrected, your reconciliation discrepancy should return to $0.00 if there are no additional problems.
What If Someone Changed the Transaction From “R”?
Sometimes the transaction itself hasn't changed at all.
Someone may simply have clicked the reconciliation-status field in the account register.
QuickBooks® Online uses reconciliation statuses such as:
R = Reconciled
C = Cleared
Blank = Neither cleared nor reconciled
Changing a previously reconciled transaction from R can affect the beginning balance of the next reconciliation.
Before changing it back, confirm that the transaction really was included in the previous reconciliation.
If it was, you can restore the appropriate reconciliation status.
Intuit also allows individual transactions to be unreconciled through the account register, so it's important to verify that the change wasn't intentional before changing it back.
When Several Reconciled Transactions Have Been Changed
One transaction is usually fairly easy to repair.
Ten, twenty, or fifty transactions can be another story.
If someone has made extensive changes to a previously reconciled period, don't start randomly marking transactions with an R.
You need to determine:
What was originally reconciled.
What was subsequently changed.
Which changes were legitimate.
Which changes were mistakes.
What the correct ending balance should be.
Your previous bank statements, reconciliation reports, transaction history, and Audit Log become extremely important.
In some situations, a special or “mini” reconciliation can be used to bring corrected or recreated transactions back into reconciliation without disrupting the normal reconciliation cycle. Intuit describes this as an off-cycle reconciliation using the ending balance from the last successful reconciliation.
This is an area where we recommend proceeding carefully.
Should You Undo the Entire Reconciliation?
Usually, not as your first step.
If one or two transactions were changed or deleted, fixing those individual transactions is often much cleaner than undoing months of reconciliations.
QuickBooks® Online does provide the ability for authorized users to undo an entire reconciliation. However, there are significant consequences.
Under Intuit's current QuickBooks® Online workflow, undoing a reconciliation can also undo reconciliations completed after that period. Associated reconciliation reports and attachments may also be permanently deleted.
So before clicking Undo, make sure you understand exactly what you're undoing.
For many businesses, repairing the individual transactions is the better approach.
Be Careful With Reconciliation Adjustments
Sometimes QuickBooks® Online may provide an adjustment option when a reconciliation doesn't balance.
That doesn't necessarily mean creating an adjustment is the right solution.
If your reconciliation is off because someone deleted a $1,500 reconciled check, creating a $1,500 reconciliation adjustment doesn't fix the deleted check.
It simply creates another transaction to offset the problem.
Now your books contain two problems instead of one:
The missing transaction and the adjustment used to hide it.
Whenever possible, determine the actual cause of the discrepancy and correct the underlying transaction.
Why You Should Be Very Careful With Reconciled Transactions
Once a transaction has been reconciled, it represents something very important:
QuickBooks® Online and your actual bank or credit card statement agreed at a specific point in time.
That history matters.
Changing a reconciled transaction can affect:
Prior reconciliation reports
Beginning balances
Bank balances
Financial statements
Expense classifications
Accounts receivable
Accounts payable
Sales tax
Payroll records
Prior-period financial reporting
That doesn't mean a reconciled transaction can never be changed.
Sometimes a legitimate correction is necessary.
But when you see that R, it should cause you to stop and ask:
“Why am I changing this transaction, and what will this change affect?”
A Good QuickTrainer Rule
At QuickTrainer, we recommend this simple approach:
Never delete or substantially change a previously reconciled transaction until you understand why it was originally entered and what effect the change will have on the reconciliation.
If you discover an error from a prior period, don't automatically delete the transaction.
Investigate first.
There is usually a better way to correct the accounting while preserving the integrity of your reconciliation history.
Before You Finish, Verify Everything
After making your corrections:
Return to the reconciliation screen.
Confirm that the beginning balance agrees with the previous bank statement.
Review the Reconcile Discrepancy Report.
Confirm that the discrepancy is $0.00.
Verify that the corrected transactions agree with the bank or credit card statement.
Continue with the current reconciliation.
When everything is repaired correctly, your QuickBooks® Online beginning balance should once again match your bank statement.
Don't Let a Reconciliation Problem Turn Into a Bigger Problem
Reconciliation problems can become complicated quickly—especially when someone has changed or deleted transactions from several months ago.
If your beginning balance suddenly doesn't match, don't start making random adjustments or marking transactions as reconciled simply to make QuickBooks® Online show $0.00.
Find the cause.
Review the history.
Correct the original problem.
Then reconcile.
